Can Shopkeep discounts be set up to apply to the corresponding QuickBooks account as the account for the item sold?

Shogo can handle Discount mapping at either a purpose/reason level or based on sales departments (e.g. why was something discounted vs. what was discounted).

The ShopKeep does not currently provide these details via their interface platform. ShopKeep only sends discounts as one total number.  The data ShopKeep does provide is not sufficient data to allocate the discounts to their relevant sale departments.
